The Legend of Zelda: Phantom Hourgl?

I got this game a few weeks ago and I finished it. However, I can't seem to get rid of the Ghost Ship from the sea. I beat Bellum loads of times, but the ship just won't budge. Is there any way I can save after ending the game and rescuing Tetra, or will the Ghost Ship stay forever...?
